Sorta depends on how much you plan to buy new. You'll need the tranny, pedal assembly and (maybe) the driveshaft from the junkyard. You'll need the throwout arm and slave cylinder as well as linkage and console top (for shifter boot) as well. You'll no doubt want to rebuild both clutch and brake master cylinders as well as the slave cylinder. You'll want to buy a new clutch line (from master to slave cylinder), clutch and pressure plate, throwout bearing. Of course you'll want to make sure the driveline ujoints are good and that the driveline is balanced.
All said, I'd guess $5-600 unless you can find a pick & pull, then maybe $4-500.
Of course, that assumes rebuilt clutch and pressure plate, if you go new or high performance aftermarket, ad $1-200.
All this assumes that the tranny you buy is in excellent shape, syncros can be a problem. Rebuilding a 5 speed will, of course, increase you cost substantially.
Personally, I've not had good luck with junk yard trannys. They tend to sit in one place for some time and are not well cared for. If you do go that way, be sure to give the tranny a thorough inspection and, when you get it home and cleaned up, drain the old oil and replace with new.
